When the race website says the transition area closes at a specific time, what does that mean? Does it mean that one had better have one's bike and gear in the area by the given time, or does it mean that those who have already set up their gear have no access to it?

I think if you are doing the Olympic you can still access your stuff (you won't be in the way of the supersprint people), but you definitely should have your stuff in there before it closes.

I'm doing the sprint. I'm concerned about this because I don't like the idea of hanging around for 45 minutes without my glasses and shoes.

Try to rack near the edge of the transition area. Then you could just toss your flip-flops into your transition area. Same with the glasses if you plan it right.
But I really don't think they inforce it all too closely. Just be conscious of those that are entering/exiting in race mode.

there should be somewhere that you can leave your glasses immediately before the swim start - so that you can pick them up as you get off that navy boat to go into t2
Please don;t fret - it is simply a statement which is engineered to have all athletes free and clear of the transition area before the race start.
If you have a second pair of glasses - leave your main pair at that table and as you prepare to get into the water - give your other pair to a friend!!
